The Kirby part like everyone else said. It's actually one of my favorite parts.

Also, after the first time I played, Mother Brain became strangely easy.

The Spike Corridor definately is the easiest hard area for me, even the first time i played it only took me a few tries, you just gotta get that pattern down. And actually, the whole game was easy the second time i played through, even on hard. It took me 7 days on Medium, but on Hard it only took me 2. Funny how you get so good without noticing it.

The slow-moving part isn't really 'hard'; I find it rather easy, but it's just lengthy. I'm not patient enough for it, though, and sometimes I'll just jump into a spike to get it overwith. But there's a couple of glitches you can exploit there that just makes it cake.

for me it was that spike thing that chases you in the kirby area.

The bullet bill part is the only remotely challenging part, other then that, you're in the clear.

Kraidgief for me, since I accidentally glitched my way through it. Other then that, the entire game seems about 10 times harder for me then everyone else. I have yet to beat it on medium.

The spike part of Ghost 'n Goblins, y'know, where UltraJMan lost his sanity, took me like 5-10 minutes. Sure, I played on Medium and got to save afterwards, but still, I only died once from there too, so... I wonder if the rest Ghost 'n Goblins part will be that easy?  :P

And the part afterwards, which Kayin called "Probably the hardest part in the game", the part where you stand on a moving plattform and things are dropping at you, I beat in like 5 minutes. Again, on Medium, so I used a "Wuss" save.  9_9

The whole Ghost 'n Goblins wasn't that hard, really, at least not on Medium.
Edit: Well, the secret item might be, I have not gotten it yet. I will take a break now.
